Can we query an agent about a book that has already been self-published? Or does it have to be strictly a brand new manuscript?

You can, but unless said self-published novel has been wildly successful (and you have the reviews/sales numbers to back that up), agents won't be interested. They don't typically care if you've self-published stuff, but they prefer to see new manuscripts.
